FreeAgent and Shopify, connected properly

FreeAgent Shopify Integration, Built, Tested and Handed Over

A FreeAgent Shopify integration should leave your UK books clean: daily sales as invoices, payouts matched, fees categorised, refunds as credit notes. Sources conflict on whether FreeAgent's own app still exists, with FreeAgent's page describing it and an accountants' forum saying it was withdrawn in April 2025. Connex and Zoho Flow are alternatives. We confirm the live position, then build and test, from $390.

  • Availability of FreeAgent's own app confirmed
  • Route chosen: native app, Connex or custom
  • UK VAT, fees and refunds mapped
  • Test log and a recorded handover

Our track record

Launched 450+ Shopify Stores Since 2015. Now We Connect Them to the Tools You Run.

A store is as useful as the systems around it. Our integration work is built on years spent within Shopify, so we know what a clean order looks like before it reaches FreeAgent.

Who this is for

Six Kinds of Store We Build FreeAgent Shopify Integration For

Conflicting information is itself a risk. These are the cases we build for.

You are a good fit if
  • Your store runs on Shopify
  • You have, or will open, a FreeAgent account
  • You want a fixed price and a written scope
  • You can share the access we ask for
  • UK sellers unsure what still works

FreeAgent's page describes the app while a forum thread says it was withdrawn in April 2025; we check the Shopify App Store.

  • Sellers who want daily invoices

The native flow raises a daily invoice when there are sales and matches payments.

  • Sellers with fees and refunds

Fees go to a chosen category and refunds create credit notes.

  • UK VAT-registered sellers

Connex maps UK sales to standard 20% VAT on a tax-inclusive basis.

  • Sellers who need stock data

A Zynk guide says financials-only connectors leave out stock levels and COGS.

  • Teams with accountants wanting journals

Summary journals and Zapier workarounds are used when no app exists.

Problems solved

FreeAgent Shopify Integration: Six Faults We Fix First

FreeAgent syncs fail on availability and VAT. These are the six faults we fix.

The problem

Relying on a withdrawn app

The outcome

The sync stops. We verify availability first.

The problem

Wrong VAT treatment

The outcome

Returns are wrong. We map VAT and confirm with your accountant.

The problem

Fees mixed with sales

The outcome

Margins look wrong. We categorise fees.

The problem

Payouts not matched

The outcome

The bank does not reconcile. We use a clearing account.

The problem

Missing COGS

The outcome

Profit is overstated. We plan stock data.

The problem

No handover

The outcome

The process is unwritten. We document it.

What is included

What Is Inside Your FreeAgent Integration

Deliverables fall into six groups. The package table below shows how much of each group a given price covers, so the difference between tiers is easy to judge.

Connection

  • FreeAgent linked through an OAuth sign-in with accounting permissions
  • Keys stored in a vault
  • Shopify access limited to what the flow needs
  • A scheduled check that the link is alive

Triggers

  • Each trigger tested on its own
  • Event order verified
  • Event handled: an expense is logged
  • Flow starts when an order is paid

Mapping

  • Field map written into the notes
  • Custom fields mapped where needed
  • Category and VAT mapped and formatted
  • Amount handled, including blanks

Safety

  • Opt-outs travel with the data
  • Every write keyed to the Shopify id
  • Silent failures found by a daily check
  • Retries that update, not duplicate

Testing

  • Tested with a supplier expense
  • Test log handed over
  • Tested with a paid order
  • Refunds and edits tested

Handover

  • Ownership with you
  • Picture of what moves where
  • Recorded walkthrough of the flow
  • Post-launch questions answered

Your part is access, a short brief and a ruling on conflicts. Ours is the build, the test and the handover.

FreeAgent and Shopify: How the Connection Is Wired

An integration is simplest to judge when you can see it. The picture shows the pieces we build for FreeAgent: the records on each side, the status of every link and the log a person can read.

Process and timeline

Six Stages From Brief to Live FreeAgent Sync

We follow the same six steps on every build, which is why the price can be fixed.

  1. 1

    Brief and scope

The brief covers what you sell, how FreeAgent is used and which events should trigger work. We review some orders and invoices to decide the starting point and the limits.

  2. 2

    Access and connection

You grant limited access to Shopify and FreeAgent through an OAuth sign-in with accounting permissions. Before building, we read live data to prove both connections.

  3. 3

    Map and rule

Together we map invoice number, category, VAT and amount, decide which system wins each clash and write down how blanks behave.

  4. 4

    Build in a copy

The flow is built against test data, never your live records. You see the plan and, where useful, a recorded run.

  5. 5

    Test on real cases

We run a paid order, a supplier expense and a refund, then refunds and edits, and verify each outcome against what the store shows.

  6. 6

    Go live and hand over

After your approval we turn the flow on, follow the first live runs, then hand over notes, a diagram and a short recorded tour.

What Keeps Your Store and FreeAgent Data Safe

Careful beats fast when personal data is involved. These are the habits behind every build.

Failures raise a flag

A failed run alerts a named person with the order and the reason. Silence never means success.

Narrow access, in your name

We request only the permissions the flow needs, via an OAuth sign-in with accounting permissions, and you own every account.

A written definition of done

The flow counts as finished only when a paid order, a supplier expense and a refund all pass and are logged.

Counts compared, not assumed

After any load we compare counts with the source, so missing or doubled records are caught early.

Nothing sent without approval

No message to a customer goes live until you have read and approved it.

Plain scope, two revision rounds

You see the price before paying. Changes within scope go through two structured rounds, so a tweak never becomes an hourly invoice.

How many orders does the store process a month?Required

More orders means more queuing, throttling and testing.

Should data move one way or both ways?Required

Two-way sync adds rules for fields both sides can edit.

Is there data already inside FreeAgent?Required

Existing data is matched to Shopify ids up front.

How soon do you need it live?Required

Standard follows the schedule your other choices set. Pay to move up the queue and go live sooner.

Why Store Design Expert

What You Get From Us That a Template Does Not

Most of this job is clicking, and you could do it. People hire us because the unglamorous parts, ids, timing and edge cases, decide whether the connection helps or hurts.

4.9+ from verified clients

Reviews on this page come from verified Store Design Expert clients, so you can see how projects went before paying.

Tested on your real cases

We check against your own cases, like a paid order, a supplier expense and a refund.

Experience since 2015

More than 450 Shopify stores have passed through our hands, so we have met most of the quirks that interfere with integrations.

Safety designed in

Retries, alerts, unique keys and limited access come as standard in every build.

We live inside Shopify

Daily work on orders, refunds and metafields gives us Shopify depth that FreeAgent menus alone do not.

A direct line to the builder

You message the person who has your flow open. Questions about a trigger or a field get a straight answer.

What we need to get started

Getting Started: What We Ask For

Three things get the work moving: safe access, a few answers and a decision-maker. Here is the detail.

Approve a collaborator request

Already trading? Share the store address and accept our collaborator request. You remain the owner, we see only what the role allows, and you can remove us whenever you like.

Starting from nothing? We build first

No store yet? We build it in our Partner account, connect FreeAgent there and transfer the whole store to you, so you choose a plan only at the end.

Or share a staff login

If it is simpler, a staff login will do. We prefer the collaborator route because it is revocable in one click and no password changes hands.

Your FreeAgent access

Set up the account and invite us, or have us create it under your email. You stay the owner either way, and access runs through an OAuth sign-in with accounting permissions.

Sample records

Send two or three typical records from each side, or tell us where to find them. Real examples show us how your data is actually shaped.

A decision-maker

Who signs off the plan and the test? And when FreeAgent and Shopify disagree, which one is right? Those two answers are all we need.

Your Shopify owner password and card details never reach us. Changes are made in a copy, and we note every setting we touch.

FAQ

FreeAgent Shopify Integration FAQs

Straight answers on price, scope, timing and what we need from you.

How much does FreeAgent Shopify integration cost?

Single Workflow costs $690, Core Workflows $1390 and Full Integration $2690. Order volume, data direction, existing FreeAgent data and add-ons change the total, and the calculator shows it before you pay. Most projects land between about $690 and $3770, with delivery from 3 to 16 working days.

How long does the FreeAgent integration take?

Single Workflow takes 3 to 6 working days, Core Workflows 6 to 10 and Full Integration 9 to 16. The usual variables are how much history you want loaded and how quickly you approve the test results. The Sooner and Fastest options shorten the schedule when a launch date is fixed.

Does FreeAgent integrate with Shopify?

FreeAgent's page describes an app, but a forum thread says it was withdrawn in April 2025; we verify.

What does the native app do?

Imports daily sales, refunds and fees and raises a daily invoice. If you came here from "freeagent daily invoice shopify", the answer is the same.

Are there alternatives?

Connex and Zoho Flow. You may also see it searched as "can i connect shopify to freeagent"; this page covers that too.

How is UK VAT handled?

Connex maps UK sales to standard 20% VAT tax-inclusive. Queries such as "shopify to freeagent sync" point to this service.

Do these connectors cover stock?

A guide says financials-only ones do not. This also answers "connect shopify and freeagent".

Which source is right?

We could not confirm the withdrawal from an official source. You may also see it searched as "freeagent shopify zapier"; the work is the same.

Can you set it up?

Yes. If you typed "freeagent shopify make.com", you are in the right place.
